check engine light help

So I left for a bit and let my sister drive my 2001 honda covic ex while I was gone. When I come back I start my car and the check engine light is on. So I put it in drive and it makes a loud clonking noise. It sounds like the transmission. Also on the display when you put it in drive the "D" square doesn't light up and the tachometer will not go up. Any help would be nice because I know nothing about transmissions and I believe that's the problem.

I brought it to autozone to get the code checked out. They used 2 different scanners and they couldn't get a code to pop up

Has a timing belt or accessory belts been done sometime in the recent past? If someone left the alternator bolts loose, it can roast the PCM. No communication is only one of the possible symptoms.
Bad engine grounds can do the same thing.

Fire it up and check system charging voltage.
