2000 EX starts then dies randomly

I have a 2000 EX, auto trans, recently I replaced the block with a 1995 Civic Vte-E 1.5l block, but attached all my external parts to it, including VTec solenoid. It's ran great for the last few weeks until now. On Wednesday, I ran low on gas and for the first time in 2 years, the gaslight came on briefly, but turned off before I got fuel. I filled up and the car drove fine, I go to leave work at 6am, the car starts but immediately dies, it continues to do this for a few minutes, while in P or N, I can rev up the RPM's, but as soon as I put it in D and give it gas, I get no response and it dies. After approx 5 minutes, I can drive it, it drives fine. I leave for work at 2pm the same day, no issues, I go to leave work at 10pm, it does the exact same thing, only this time it instantly throws a CEL, and won't go above 5000rpm, it seems Vtec isn't working, pull the code and I believe it was P1259, reset it and everything works fine again. Go to leave for work at 1pm, runs fine, at 9pm when I'm leaving the exact same thing happens, won't idle, throttle won't respond once in gear and maxed out rpm of 5k. Now I go out and start it and the same thing, it dies almost instantly. Something I have noticed is that when it dies, right before it does I hear, "click, click" from under the hood. Any help would be appreciated.

check your ckp (crank shaft positioning sensor) might of went out... my buddy bought a Honda and right after filling up the tank for the first time it threw a cod and wont wouldn't got pass 3k rpms.. and it was the ckp

I don't think it's the ckp, if I reset the vtec code, it goes past 5k rpm. Wouldn't it be constant if it were the ckp?
