Personally, the only think I see a point in giving you a harness for is the headunit, because if you're upgrading the speakers without amping them, you're defeating the purpose. I have never used an amp that gives you plug ins for speakers yet. There may be some, but the ones I've seen or used all have set screws for either bare wire or connectors, but no plugs.

Why would you run an aftermarket speaker off of the deck? Unless it's a low wattage, or low end speaker, why even replace them? There's no point unless the speaker is blown to replace them if ran off of the deck. The only thing I'd run off of the deck would be rears, and I'd keep the stock ones in there, just to have some rear fill if you desire it. The best speakers ran off the deck are always going to be stock because they're designed for low wattage. And don't say "my headunit is 50X4" blah, blah, blah. You're gonna get around 12 watts true rms off of any deck.

definatley buy the HU harness, it makes connecting the HU so much easier. Instead of chopping off the OEM plug and figuring out which wires to match, the harness allows you to match the wires by color while still leaving the OEM plug intact

Yes, get the head unit harness. It should come with stripped ends on one end. The plug plugs into the oem plug. The stripped ends are connected to the headunit's harness, matching colors up. You can cfonnect the stripped ends by soldering (the way I'd do it) or crimp on connectors, or trist on connectors. Don't just twist them together and cover them in black tape.
