As you can see, I am getting a loud clunk/shimmering when letting my foot off the clutch after shifting. This happens when first starting out, after shifting from first to second, and also from second to third. The higher gears are not affected. This is sporadic (getting more consistent by the day), and it's not as severe every time. The above video captured one if it's worst instances.

if it is when lifting off the clutch, then the clutch should be fine, because it is doing it's job removing connection to a gear.

This is only a guess but I would suspect internal damage to a gear/synchro.

Especially since 3rd, 4th and 5th function; that only leaves the actual gearing in 1st and 2nd which are isolated from the other shifting functions.

Clutch chatter during period of slippage, RPM isn't matched and slow to let pedal up?

I'm not sure what you mean by RPM isn't matched but yes, I am letting up on the pedal slowly.
