Running rough after alternator work
Ok I have a 04 civic and the batt lite came on, so I figured it was the alternator had it tested and shop said it was junk, lol cause I replaced the battery a little less then 2 years ago, so I got the alternator fixed from a friend of the family and picked it up and it running like pos, almost stalled, seemed like I only had 3rd gear didn't shift atall only the spedo worked nothing else, barely made it home, putting down the road, lol, got home turned it off and the exhaust manifold was red hot smelt like exhaust fumes inside, I let it cool down tested the battery it was good, tried to put my scanner on it and it wouldn't link up, I was wondering if the computer may be fried, I don't really kno what to think, I kinda thot the cat may be plugged but it didn't act like that before the alternator was swapped, it's the weirdest symptoms I've ever seen, could really you some help...

If the computer is fried, you need to replace it. It'd be probably $40 to get one from a junkyard, not sure what it would cost to calibrate to the car - probably an hour or two of labor?

If you have EX, need to be EX. If you have Si, need to be from a Si
if you have non-EX, use any others
Transmission - if auto, need auto ECU
you are going to need to program the keys to the ECU, or get the keys and ignition on the steering column that matches that ECU

Get the alternator bolts fixed first. The ECU may not need replaced. There are three bolts that need to be tight: one on top of the alternator to a mounting bracket, one underneath going from a mounting bracket to the alternator, another underneath holding the mounting bracket to the block. Should also make sure the mounting surfaces are clean.
