I have a 2009 Civic dx
A/C won't work, Tried checking all fuses and switched relays under the hood. I have three red wires at harness by alternator going down to compressor, If I put probe on battery negative side and probe a red wire, 2 out of the 3 times the a/c will start working and the two fans come on by radiator. The other red wire. nothing happens.
Does this have something to do with a thermal protector?
I know nothing about a/c units, so any help on how to fix would be appreciated.

If you think a good mechanic is expensive, try hiring a bad one

#1, don't probe anything if you have no idea what you are doing. You can damage expensive electronics in a hurry. Then you'll be faced with a whole bunch of new problems in addition to the original problem
Does the system have sufficient pressure inside it to initiate compressor operation in the first place?
When you try to run the AC, do both radiator fans turn on? Or no?
If no:
Unplug the 3 wire connection on top of the alternator again.
Ohm check the two outer red wires of the 3 wire plug leading down to the compressor. If they measure as open circuit then replace the thermal protector.
