Clunky start then runs fine

I have an 02 civic ex. Had a problem where it would start fine then go into limp mode after a short time running. Threw p1361 or p1362 code and would reset the cycle after clearing the code. Once I replaced the tdc sensor by the cam it fixed the problem but now the engine starts very clunky. When cranked it sounds like something is out of time (maybe?) but makes a clunking noise and runs if you hit it just right. If not it clunks for a second longer and then stalls. Once started it runs fine and has no problems while driving. I also should mention that I did the alternator at the same time as the sensor as the old one was whining. The ac and defrosters don’t work after doing all this so I’m wondering if it might be an electrical problem or maybe these problems aren’t related? I think it could be something with the engine mounts but before I break into that I thought I should check for any ideas.

if aftermarket was used change to an OEM sensor. Denso or NTK
honda no like aftermarket sensors (nor alternators)

The sensor is but the alternator is not so I might have a junkyard run in the future.

car-part.com is site i use to search scrapyards for parts

unsure if alternator is the cause of the issues you are having, though
