My 2002 Civic coupe EX has been accumulating water in the trunk for some time now, I think it started this winter season (I live in Seattle so it rains pretty consistently from Nov to April. I have a cargo tray in the trunk and stuff in the tray was wet and water had accumulated there enough to slosh around, I did some research and it seems that one common source are the drain tubs from the sunroof that drains to the grommet/hole in the trunk. I checked it (pic below) and that seems to be okay I guess because the tube goes to the hole although I don't know how to check if it's clogged or what not.
One bit of history is that about a year ago my car was hit on the drive side door in a parking lot by a car reversing out of a space and the insurance company paid for the entire side panel (see pic below or a stock photo) the huge one that goes from the A pillar to the C pillar and from behind the door all the way to the trunk) to be removed to repair the damage. I wonder if something, like a seal or weather stripping, etc. was "messed up" during the removal and reinstallation of that huge panel that is causing this problem because I don't recall it being an issue before.
Any thoughts? Since there was a good deal of water in the trunk tray (but that could have accumulated from months of raining in Seattle as it's my 3rd car that I keep for nostalgic value and because it's my only 5MT car so I don't drive it often, and when I do I rarely use the trunk) I assume the water is leaking/dripping from above the cargo tray. The carpeted board that lies above the spare wheel was pretty soaked and moldy as well so it's been going for a while, but that seems to suggest leaking above the trunk removable carpeted floor and subsequent leaking of water into the spare wheel well.
I'd like to sell this car soon ("only" 120k miles and no major accidents and dealer maintenance for most of its lifetime, timing belt replaced at 100k, etc. so otherwise not a bad car) so hoping to identify/fix the leaking soon.

i got the same model. i would check the weather strip on the roof, also where the spare tire well, there is a black plastic plug. leave it open so water wont stay inside anymore.
