missfire and busted ISB = flashing CEL

Okay here is my situation I have a 2004 Honda Civic DX with a 2001 Civic DX 1.7 engine the transmission I am not exactly sure which year of the seventh generation Civic it is but it is a manual and I suspect that it has a bad input shaft bearing situation happening because when I have my foot off of the clutch pedal in neutral I will hear the rattling and also in every gears.

I have a misfire when driving at around 80 miles per hour between 3000 and 3500 RPM. I just replaced the valve cover gasket and all of the grommets around the ignition coils because I did have oil on 2 out of my spark plugs and I replaced the spark plugs that were also discolored on the threads and carbonated at the spark area.

I have a obd2 reader that im waiting for sometime this week and will be able to retrieve the codes for my check engine lights.
That check engine lights has been on ever since I bought the vehicle and the reason why I suspect a misfire is because that it will lights starts to Blink as I've mentioned before at around 80 miles per hour.

I will update with codes.

But meanwhile, could a bad input shaft bearing be the cause of a blinking check engine lights or should I keep my attention on the ignition system?

I also have a pretty strong rotational rattle when I start the car at cold - seems to be coming from the engine and not the tranny..

Im kinda playing around with this car - but i am not a mechanic-

Get the codes for the missfire so you can go from there.

About the ISB that will not cause a check engine light. Only things related to emissions will cause a check engine light.

For the rattle, open your hood and check moving parts one by one to eliminate them and find your culprit. You can use a long screwdriver touch one end to the engine where you hear the rattle and the other end to your ear like a stethoscope. Of course common sense says not to poke at anything moving lol

Rattle could be anything from bad engine mount to a bad bearing.

If it only rattles when you first start the car after sitting and a immediate restart does not rattle then it’s likely a bearing.

Not sure on exact numbers, but generally a car needs about 10 hp to maintain 55 mph, adding that extra 25mph would take closer to 40 hp. That extra load might be too much for a failing exhaust system / fuel system / igniton system.

Ordering reader was great idea, if the blinking misfire is easily repeatable at 80mph maybe consider test driving at 55mph in 4th gear (same rpm range) to see if the misfire is a engine speed issue or a load issue.

UPDATE:

The rattle was bad motor mounts (tough to line up lower front near jacking point and annoying low rear one with a bolt right centred on exhaust pipe - fun enough job)

The codes were:
P0300 and p0301 thru p0304, and the blinking CEL happened at "high rpm" meaning above 4000 on any gear - but it does not happen anymore... not sure whats up with that!

And the more puzzling thing is that what i thought was a bad input shaft bearing (violent knocking rattle when foot off the clutch - no noise with it on) also just went away completely... no rattle whatsoever..? I should mention that i drained and filled the tranny oil and did not see any metal shavings or weird discoloration or anything and have never had any trouble shifting into any gears..

mystery? Or what? My only theory here is a shameful one, but here it goes:

I did drop a small 10mm bolt somewhere at one point and never found it before i noticed the "bad ISB noise" lol.. could it be that it was lodged somewhere just good enough to make that sound and that after a bit of a rough drive somewhere along the way it got dislodged and now the problem is gone? Lol i dunno.. ill keep monitoring but meanwhile this is a fun 500dollar car that might last me another year hah

Possible that 10mm ended up wedged on the exhaust and that can make a rattle.

Once a bearing starts to make noises it doesn’t stop making noises until it is no longer a bearing...

Honda put a very strong magnet by the fluid control guide so you generally won’t see wear down on it unless you split the tranny apart.
