Engine Shuddering?

Engine Shuddering?
I have a 2001 Civic EX 5spd. When I come to a stop or put the clutch in, and the idle settles, I can feel the engine shudder like its under electronic load. You know like how it feels when you roll the windows up and down or turn on the headlights and the engine kinda shakes for a second. It also stops when I take my foot off the brake sometimes. the car has 106,xxx miles. Relevant Mods include EvoII Exhaust, DC Race Header, AEM v2, ACT flywheel, Exedy clutch. I took off the throttle body and cleaned the IACV and did an idle relearn and it didn't help.
Any ideas?

Mine does the same thing. I noticed it didn't start happening until it got hella cold around here. Right now that's the only thing I've got in mind that could be causing the shudder/excessivly low idle...
Does yours go back to normal after a second? Like you put the clutch in, it drops down to normal idle, then shudders and goes down to around 500 rpm's, then kicks itself back up?

I read something a while ago about the brake master cylinder causing low idle at a stop when the brakes are pushed, or something like that. I too get the occaisonal low idle at a stop with the brakes pushed. Take your foot off the brakes and it stops. May be just an 01 thing.
