2003 Honda Civic ex immobilizer issues

Hey guys how are you all? I hope your days going well. So I have a 2003 Honda Civic ex and it was running sorta just fine. Like it started taking longer and longer to start sometimes but never more than one turn of the key. Like if it was cold. And sometimes it would have a little bit of transmission slipping issues commonly known with Honda's. So I go to the store and walk out and get in my car. All a sudden it won't lock. Now I should mention the ignition was changed by the person I bought it from, but the place they took it to didn't do it right and only key'd the ignition not the whole car so one key works for starting and original for the doors. Also the OBD2 female port was cut out in my friends drunken state before I bought it from her. And I've rewired it the best I could its pretty close to professional. So anyway at first thought it was the fuel pump so I replaced it didn't work. Then I noticed the green key flashing and the check engine light comes on for 15-20 seconds flashes five times and shuts off. The oil and battery light stay on together for some reason when keys are in on position because it won't start, when I try to it wants to buy because of the immobilizer it won't let it and weirdly the e brake light turns on too even though it's not pulled up. If I try to start it before the engine light flashes it just goes away immediately but no start. I stuck an obd2 scanner in there after re doing the wires and it says some how there's no codes, but is yellow meaning I don't have the green check I have a yellow caution I guess it itself means that it's not done reading but no matter how long it sits there I don't get anything. Then I had a good lock smith company highly recommend for my area come out and try to reprogram my key and the car for some reason wouldn't take it. He even stuck another my key next to the antenna and put another one in and nothing so I replaced the antenna and it still doesn't work. I've done some multi meter testing and found that maybe the parking brake switch ground or something is out of whack because it says in a trouble shooting guide it should be like I believe .5v when pulled not more than 1 and I think 5v or something when pulled amd my numbers are way out of wack. I just have no idea what to do and I'm not rich or even have the money to continue throwing at it. Fuel pump brand new 250 I paid 200 for the car. I find it so odd that I walk into the store that car runs fine I mean I went over a speed bump a little fast but there was no cut out no power loss no just shutting off. It didn't over heat nothing it's so weird. I walk back out all a sudden bam won't run like someone sabotaged it thinking I wouldn't be able to tow it and they could steal it later or something. Someone I would deeply beyond appreciate your help. Thank you all sincerely.
