Exclamation Green Key Light Flashing on Dash / Will Start - Limp Mode

Hey guys! I drive a Honda Civic 2001 DX, 1.7L SOHC

I am a beginner when it comes to repairing cars. I recently replaced my camshaft position sensor which involved me taking the valve cover off. First time doing that. After that going pretty smoothly and replacing the engine/cabin filter and putting new spark plugs in, my car has a new problem. While I was programming the new camshaft position sensor per the manual which involves driving in first gear and getting the engine to 5,000 RPMs and then letting it drop to 1,000 and doing that a few times, my engine kind of cut out and died. Now, whenever I start my car I see a green flashing key. When I press the gas pedal down, it reaches some amount of RPM, and then drops down and can never get past a certain point. I did some googling and saw a lot of issues related to the Immobilizer and the PCU. Would that make sense given my previous repair? It feels like I forgot to plug something in. I checked all the fuses and they seem fine, although there are 2 missing when I compare to the fuse box in the hayne's manual (they were missing before). I also can no longer connect to my OBDII scanner and I was able to before. I did forget to plug in the fuel injector for cylinder #1 and that was causing some issues but then I fixed that and it felt like it was running smoothly until I hit this new problem. I also undid the grounding bolt and wire for the alternator (previous post on this forum indicated this could be the problem) so I could move some cables out of the way of the valve cover but those got reinstalled tightly. Every electrical connection got cleaned with contact cleaner before reinstalling. Any ideas?
