OK so I've had this problem for a while, no EL (engine light) on and I accelerate moderately hard and it hesitates and then a few seconds later the EL comes on ( sometimes it flashes, sometimes it doesn't) and then it stays on. After a few drives or the next day the EL goes out. It throws a Crank Positioning Sensor Code, but I've replaced the sensor twice with OE ( Denso) sensors. The last time we replaced the sensor and took it out for a test, as soon as I accelerated hard it misfired, on came the EL, went into limp mode and threw a Crank Positioning Sensor Code. I've replaced the plugs and the Coil Packs, and I'm wondering what else I can try? I'm wondering if it could be the Vtec Soleniod Gasket/Filter? I've even pulled and cleaned the EGR valve, I don't know what I'm missing!

It keeps throwing a CPS Code, but I've replaced the CPS twice with an OEM unit and it immediately throws the Code again.

Are you positive it’s OEM? Lots of manufacturers will make fake “OEM” and advertise it as real. eBay is notorious for it. Biggest giveaway is the price

Denso is listed as the OEM for the sensor. They are also listed as the OEM for both the O2 Sensor and the Air-Fuel Ratio Sensor, so I go with them as I know it's better to stick with original equipment. At times on the hiway it will be running fine, then you get up to around 120kph+ and then same thing misfire and limp mode. Buy most parts off Rock Auto.

Maybe your crank/timing belt relation to camshaft, is in the wrong position.
Perhaps check timing belt tension and engine timing.

Chezboat24, no I understand there are fakes out there you're right. Anything I buy on line parts wise I always try to go with Rock Auto, good pricing and parts.

I did have the Timing Belt, Water Pump, Tensioner all replaced when I had my Head Gasket done a couple of years back. This started about mid summer 2020 and I tried a few things that I thought it might be starting with a Air Filter, Fuel Pump/ Filter/ Sending Unit, CPS, Plugs, Coil Pacs (not new but out of another Civic I have that was running fine), removed and cleaned out the EGR Valve and then finally another CPS. It runs fine until I get up to 3,500 - 4,100 rpm then I'll get a misfire and the Engine Light comes on. Sometimes not right away sometimes it's delayed. Once the Engine Light comes on it goes into limp mode. I did it today and the Engine Light came on and a few hours later it went out and ran fine.

A couple of nubs on the crank gear were the problem in this thread: Timing belt job questions (sohc) - Honda Civic Forum (civicforums.com)

Hi, I have a 2004 civic and I just wanted to say that I have also been dealing with this for nearly 2 years, but I get cam shaft position sensor code. My car will run completely fine for months and then randomly stall, go into limp mode, check engine light comes on and the code is p0344 every time. I’ve gone through 3 OEM camshaft sensors in 2 years. I’m convinced it’s NOT the sensor. No mechanic can figure this out. Could it be electrical?
re: It's not the Crank Positioning Sensor! [solved]
Excessive camshaft end play causes the camshaft gear to damage the camshaft position (CMP) sensor? There is a TSB for the 2001 Civics for this issue but code is P1361.

Well it turns out it was the pigtail for the CPS, there was corrosion in the plug and it was causing the problem. Replaced the pigtail and everything is good!
