For the 04 LX and LX Sedan...
I'm aware that the cat and the exhaust manifold are connected. I already know the down-pipe would have to be replaced. To get an upgraded header, does that mean I'm gonna have to get an aftermarket cat too? I'm assuming yes, as it would be difficult to pass a smog test without one. What is an LX owner to do about upgrading headers and exhaust?

You can get a shorty header that's made specifically for LX's. This way you keep the stock cat.
Also... if you want a full catback exhaust system... buy an exhaust made for the EX and then buy the Tanabe extension so it'll fit on to the LX setup.

Just change it out when you go to get your car smogged. If you live in California, I think the smog schedule is 5 years after you take it home from the dealer, and then every 2 years after that. Do you live in Wrightwood, CA?
