Keyless Entry Issue

I have a 98 civic ex a/t and I am installing a Viper 5601. The problem I ran into is that the keyless entry is not working. I have an aftermarket radio. We are pretty sure from the diagrams we have that it is wired correctly. But when we try to use the viper remote for unarm, disarm or remote start, all we hear out of the module is a clicking noise. The horn makes the sounds it would normally make and the dome light comes on (it doesn't come on ever unless we turn it on). I don't have the keyless entry remotes from stock. Is there a way to bypess the factory keyless entry to make the viper system work properly or is it something else. Here is the basic diagram we used:

H1/1 RED/WHITE (-) 200mA TRUNK RELEASE OUTPUT not used

H1/2 RED (+)12v CONSTANT INPUT White

H1/3 BROWN (+) SIREN OUTPUT red on siren ( grounded black to chassi of car)

H1/4 WHITE/ BROWN LIGHT FLASH -ISOLATION WIRE not used

4 VIOLET (+) STARTER OUTPUT (CAR SIDE OF THE STARTER KILL WIRE) Starter Black/White

Remote start aux output 5 pin **didnt not use any

Note: Wires 1 - 4 on the remote auxiliary outputs are wired to the (-) triggers for the onboard remote start relays and are not diode isolated. If wiring these wires directly to the vehicle you must place a 1-amp diode in line to prevent feedback from the vehicle.

So we got the keyless entry working when we put the 3 pin wires actually in the harness behind the radio (factory) which was seperated from the aftermarket harness. But the remote start doesn't work still. We tried hooking up the 5pin remote start output (with the 1amp diode) onto the starter and ignition wires (just the ones that say ignition and starter) and it doesn't work. I'm trying to avoid taking it to someone. We will be getting better diagrams from alldata tomorrow. Any suggestions?
