Deciding if it will be easier to pull the engine and trans as one, then do the clutch and timing belt/water pump all at once? Thoughts? Its a 2000 EX, Hondas are new to me, but fixing things is not.

I would leave the engine in. When it's an at home thing and the engine comes out from the top, I always pull the trans first anyways. So for me pulling the engine is just extra work

Pull trans off for clutch job.
I have NO IDEA why anyone would want to pull the engine out just to replace a timing belt. It takes me literally less than one hour to replace a timing belt as routine maintenance. Maybe a full hour with the water pump replacement, plus some time to let it run and burp out the cooling system.

I was just wondering since Id have half the stuff out of the way if it would be a good idea. Space looks so cramped on the timing belt side.. 1 hour? Wish you were closer, Id pay you to do it!

Ok, so I have the trans out and the rear main seal looks to be leaking like crazy, do I have to drop the pan to get that seal holder out, or can I just get the seal out and back in itself?

Leave the engine in. That's just more uneccessary work. Replace your inner crankshaft seal and pilot bearing while you've got the transmission off. Check the flywheel for any cracks, etc. Maybe get it turned. I got a clutch disc/pressure plate kit from Rock Auto for a good price. Replace the outer crankshaft seal when you do the timing belt, as well as the water pump and tensioner pulley. I got an timing belt/waterpump kit from Rock Auto for a good price. MAKE SURE YOU MARK YOUR CRANKSHAFT AND CAMSHAFT POSITIONS!
Tip for removing seals: Carefully drill a small hole in the flat area of the seal housing, screw in a drywall screw, pull out with some pliars. Worked well for me.
