Weird Noise When Shifting

2000 Civic Ex with 108k that i just bought is making a "grinding" noise when shifting. It normally happens when shifting from 2nd to 3rd gear then won't go away, sometime it doesn't even happen at all. Some friends said it might be the throwout bearing. Also If i have the clutch pressed all the way to the floor, while its making the noise' the "grinding stops.
The grinding reminds me of the way a diesel engine sound.

Throw out bearing will stop making noise usually when you press in the clutch because it is not under load anymore.My 2000 EX has what I'm pretty sure is a throw out bearing.

Changed the Transmission fluid and found out the previous owner was using automatic tranny fluid. The sound died abit down sound more like a growl than a grind now.
