get a multimeter, take the door panel off, take the electrical connector off the actuator, press the door lock/unlock switch while checking for voltage.

You're not crazy. My daughter's 2002 Civic did the same thing with the locks. First the key fob would lock, but the alarm didn't engage. Then the passenger door would lock, but not the driver side. Now none of it works. the battery has been replaced. I talked to my mechanic. He checked with a buddy of his that is a Honda mechanic. There is a way to reset the locks. I'm not exactly sure how you do it, but it can be done. Something about holding down the button on the fob, then turning the key.

I have a 2002 Civic LX that used to Lock itself when the Gear was set to (D)rive automatically, which is a good think since I drive all over Chicago and some times I forget to manually lock the doors. Now it does not do that, I have to Manually activate the Door Lock.

In my case, I lock the doors with the Driver side Door Lock switch, all doors lock, and outside, I lock it with the Key (it locks without having to do the handle thing). But the Automatic Door lock feature when the car is put on (D)rive does not happen anymore, supposedly a technician that had fixed a passenger side window issue said he'd "program it" so that it would do that (Honda Dealer tech), but either he forgot or was not able to do it.

Understand some of you think it is strictly mechanical system, but if the car used to lock in that particular way, then it had to be smart enough to know it was in Drive (therefore it had to be connected to something else that told it that it was in Drive) Anyone had this issue? or knows what I'm talking about?

I don't think the locks ever did this OEM. Only aftermarket alarms. At least my experience with 2 different 7th gens.
