I am not a mechanic, but I just bought an engine from a reputible place and when it arrived the intake is different.
I have a manual trans and everything else matches, I am using my old intake and that is the only problem.
Is there a way to make these work?

^^ the intake itself or the intake manifold? if you bought the engine to directly replace an old engine they gave you the wrong engine if the intake manifold is different. if just the intake is different you should be good.

idk if this may help but to tell the y8 motors apart the auto motors came with the iac valva on the throttle body where as the iac valve came on the back of the intake manifold for the manual motors

I could have swore there was a difference between a motor that came with a manual trans and one with auto and its the "cam Profile" the automatics have a more tame profile than the manual. Correct me if im wrong but there is some differenes.

There is no difference between the AT and MT D16Y8 cams.
