Exclamation 97 EX AT issues!! please help!!!!

Ok so i just swapped my girls AT on her 97 civic ex. Now the D4 light is flashing, and it has a super harsh shift. Besides that, it drives good. The gear selector is right on, everything is plugged in,adjusted, and tight. I have read up on some of the TSB's that were posted for the 97-00 CRV, and 97-00 CIVIC. I have found that the linear solenoid needs to be changed and the fluids flushed. But The vin numbers it says it falls under doesnt match that of the new tranny. The newer tranny that was swapped in came out of a running car, and shifted fine. Is there anyone that has been in this situation with the AT 's?

so what tranny did you put in it? was it from another 97 civic ex or the crv? sounds like solenoids are mismatched or just malfunctioning. It could be other sensors, try swapping them from the old tranny.
