VAFC2 and E-manage

Since the vtec tuning doesnt work very well in the e-manage, would it be possible to run both the VAFC-2 and e-manage at the same time and just use the VAFC2 for VTEC tuning? Can the VAFC2 be only hooked up to the VTEC wires and the RPM so that it doesnt interfear with the e-manage? I ask because I am lookin at doing a EX head swap and dont want this to be a huge PITA. thanks.
