Picked up a free 98 Civic EX D16y8 with bad compressions in cyl 2 and 4 and picked up a good D16a engine for 50. Would be possible to just swap bottom ends and call it good? Just looking to get it back in good running condition without having to tear into y8.

If the low compression is due to valve problems (typical problem), swapping the short blocks won't help that because you'd be reusing the original head.

If you did a compression test and found the bad results that way, the next step would be a leakdown test (cylinder leakage test) to determine exactly where the leakage is going.
It's tough to do this test after you've taken the engine apart. DO all your testing before you take stuff apart, so you know exactly where and what you should be looking at once it is apart.
