Hi guys!
I would've loved to be more specific to where this issue lies but its throwing me for a loop, just got an 04 (SE, manual & Base motor) saftied and on the road and it seems to have a weird clicking noise I notice through 1st and 2nd. It raises and lowers with engine rpm as I change gears and the best way to describe it is it sounds like a few marbles in a can being rattled around.
it seems to either go away in 3rd or dissipate to a non noticeable level, if I rev in N it doesnt exist which kind of leans me towards transmission. No noticeable issues driving and its loud from outside the car/windows open but can barely hear it inside with fans going.
Any help or direction would be great and much appreciated

Welcome to the forum.
Clicking sounds almost always turn out to be a failed CV joint but that does not seem to be your issue. Outside CV joints click more predominately when turning, inside CV joints click all the time they are turning but should only click based on wheel speed, not engine rpm.
May first suggestion would be to drain and refill the manual transmission. It only takes 2 quarts. If you hear the sound while in first and second and it instantly goes away shifting to third there is no point looking past the transmission.
My motto on these cars is that nobody sells one unless there was something expensive wrong with it.

In addition to what Slumpert said you may want to check the front brake rotors dust shields to see if it's bent and scraping the rotor. This would most likely cause a scraping soundcl as opposed to a clicking sound but it may be worth a look.

i booted it around for a short while and noticed the more i drive it the more the noise dissapates in 1st, but now the roads arent pure slush I can hear it better and can actually hear it faintly in 3rd and 4th.
No noise in reverse, kind of a heavy clunk if I hit the passenger side going up a curb or sudden incline. I had one I had a release bearing fail and it's nothing like that. No feed back in the wheel and shifts smooth, clutch does kind of feel like it has 2 release points if that makes sense, it kind of grabs right away but you have to be about 2/3 pedal before its fully released.
My apologies if I seem everywhere this is really throwing me for a loop.

I have video! Figured it was the easiest way to get some sound out of it, YouTube downed the quality a fair bit and I just threw my phone on the dash and drove for 10 mins, I suggest headphones but you can pick up the clicking.. I give it a few revs at the end to show it's not in the engine.
