Mechanical Issues! Please Help!
I have a Honda Civic 2001 coupe and been having some problems and would like someones opinion about what to do. A few issues that caught my attention were, the "D" light on my dashboard is blinking, when starting my car it takes a few seconds to turn on (you'll hear the engine trying to start) and as I'm driving the car will somewhat hiccup between gears. I had a mechanic look at it but don't want to get ripped off.
The codes that appeared were:
Crankshaft
Position Sensor
P0420 PERFORMANCE
P0420 Catalytic
Shaft Speed P0720 (output)
Sensor Circuit
And a few more I did not get to write down.
I have read that the blinking "D" is the transmission but possibly be other issues like a sensor triggering it or a loose cable.
The mechanic said he'll do all the work for $300, not only do I want to know if that's a good price, but I want to know if changing the transmission is the solution.

Blinking D light meant there is a transmission code. That would be your P0720 code.
This code doesn't always mean there's an electrical problem in the speed sensor circuit, the code may indicate a mechanical problem in the transmission. Any problem causing an irregular input shaft to output shaft speed difference can cause this code.
Some troubleshooting should tell if it really needs a whole transmission or not.
(They are well known for trans problems though, and most of the common problems are really obvious when you drive it.)
CEL codes:
Hard start and poor running should be caused by the (P0335, P0336, P0339??) CKP code. Fix it.
What other codes?
Worry about the P0420 cat code last.
$300 is far too cheap. Sometimes you get what you pay for.

I'll definitely look into those codes first.
That's what I am worried about paying $300 for a transmission that won't fix the problems.
Is it safe to continue driving the car? This is my every day car to commute to work. I was told to be careful since they are issues regarding the transmission. But of course I don't want to blow anything and be stuck :/

$300 wouldn't even cover the labor to replace it at the shop, let alone the cost of the trans itself.
