Re: throw out bearing? rough noise when im in gear
If it were the throw out bearing it would make noise with the clutch in and go away with the clutch out.
A bad bearing in the transmission will make noise with the clutch out then go away with the clutch in, as you describe, 95% of the time it's the input-shaft bearing, a common problem with all Honda manual trannies, it just seems to happen sooner in 7th gen's compared to older Civics.
To replace the input-shaft bearing it you have to pull the tranny and open it up. It's not a bad job but still time consuming and it will be expensive if you have it done at a shop.
You can drive on it, a lot of people have gone a long time on a noisy ISB, including myself. Mine has been making noise since June and hasn't gotten any worse and I have no shifting issues. Eventually it will get VERY loud and you will probably have trouble shifting because the main shaft is wobbling, this is when it needs to get fixed.

Re: throw out bearing? rough noise when im in gear
ya cuz it makes noise when the clutch is out and stops when its in...alright then so the input shaft bearing... cuz shop i take it to for my smog said it was going to be the throw out bearing he drove it and said he could feel it but i just wanted to get some more feed back first...
Re: throw out bearing? rough noise when im in gear
Yeah it's commonly miss-diagnosed with people who don't know Honda's well....most other manufacturers don't have input-shaft bearing problems. Honda decided to use a bearing with a plastic piece inside to keep the ball bearings spread out evenly....over time the plastic breaks down and the ball bearings get all out of wack causing the noise.
Just keep an eye on it, you should be fine for awhile longer, it'll just get louder and louder. Once you start having problems shifting, the noise becomes a grinding, or you start to see transmission fluid leaking from the bottom of the bell housing it's gotta get fixed ASAP or you risk locking up the transmission which would be bad.

Re: throw out bearing? rough noise when im in gear
Most say if you can pull the transmission you can do the ISB, there are a few good DIY's out there on the ISB but not many on pulling the trans. The ISB is not a very complicated job, no pulling gears or anything unless you go for a full rebuild. Getting the trans out is more complicated than older Civics, you either have to drop the subframe or take the thermostat housing off and pull it from the top.
I've never done an ISB but plan to fix mine here shortly. It's about $250 in parts if you do a clutch job as well. Get the bearings from Honda.

Re: throw out bearing? rough noise when im in gear
the chatter noise could also be a worn clutch and when you replace the throw out bearing should be replaced any way so if your still worried about it. mine does the same but i have a very worn clutch
