Angry Idle off...-_-"

So, I have a 2001 Civic LX, 200,600 Miles on it Just recently had the Head Gasket blown so it was replaced by a shade tree mechanic. Well when he put it back together he did not bolt the alternator down all the way and apparently Honda decided to ground the alternator via the bolts that connect to the Engine Block. Little know fact if the bolt is even a little loose it will fry you computer. so he frys my computer and then sends it to a Honda dealer who put in a new one. Now I'm having to issues that make me want to kill someone.
1. Well flooring it to get onto the interstate the engine maxed out at 70mph at 7000rpm and It would not shift up it just held that way, so i had to let off and give it time to shift and then reapply throttle.

2. If I take a long trip when I come to a stop the engine will idle at about 500-800rpm or it just stalls out. I tried to shift to N to see if that would help, no luck still stalls or it fights with itself to stay on, or I have to rev it up and hold it. I just changed the plugs prior to the gasket issue so I was wondering, could this be a Idle Air Control Valve issue?

disconnect your battery for about 20 seconds. then connect it and turn your car on and let it idle for 10 minutes with everything off and give it gas when it seems its about to die but not too much just get it back up to normal idle and then after the ten minutes turn your car off and turn it back on for about 5 minutes. if this doesnt fix it then its something else but its always good to check this out first cause its free.

Perfectly, except the oil in the coolant system.
