Break Bleeding Issues

I recently replaced the hubs and break shoes for the rear of my 2011 Honda civic. When doing so on the both sides the wheel cylinder popped off in one side when trying to get the shoes in allowing break fluid to leak and allowing air into the system. So this brings me to my current problem.I topped off the break reservoir with break fluid and it took fluid no problem. I began bleeding the breaks. I have a tube running from the bleeding nipple into a bottle half full of break fluid. I started pumping the breaks after cracking the bleeder valve a quarter turn. Break fluid began to come out but I was seeing a tiny air bubble every once in a while so I continued to pump. I got out to check the reservoir and it was empty which I know is a no no. Now when I try to add break fluid to it, it will not take. It just sits at the top and won’t go through the mesh barrier. I don’t really understand. At this point this project had been a major headache and I just wish I had brought it in. Any help would be appreciated.

You can remove the mess barrier from the fluid reservoir.
