2015 civic si random misfire

This car has been kicking my butt I hope someone can help me. The vehicle was brought to my shop by an independent dealer who just sold it to the customer and apparently someone at the dealership put diesel in the car. They took it to the Honda dealership and Honda said they flushed the system and on their report they suggested replacing spark plugs and doing a valve adjustment. They brought it to me and I replaced the spark plugs with ngk plugs. Even though valve adjustment makes no sense here to me i did it anyway so Honda can't say I didn't. The vehicle will drive for about 5 - 10 minutes and then the check engine light will start flashing and it loses power. It stutters real bad on the shift intervals but as soon as I shift it stops stuttering. When i clear the codes it's normal again until I drive it another 5 - 10 minutes. I flushed the fuel system again, replaced the spark plugs again to be safe, replaced the fuel pump and fuel filter, replaced the injectors, replaced crank position sensor, MAF sensor, oxygen sensors, and catalytic converters. On my scanner it was showing that fuel was randomly being cut to zero and causing a misfire. I checked for a ground issue using an oscilloscope but couldn't find one. I made a few grounds anyway to ensure it takes care of the issue. Same problem. I replaced the pcm and reprogrammed it. Still same. Changed the pcv valve and same issue. Only thing I can think of is vtech solenoid or throttle body but I have no other codes besides p0300, p0301, p0302, p0303, and p0304. Also the cam position sensors are reading normally both idle and while driving. When I removed the air filter and drove the car it drove for longer before the misfire started again. Which is leading me to believe maybe the intake manifold itself is bad. If anyone has any ideas I'm I'm ears and I appreciate it in advance.
Also I took it back to the Honda dealership just in case they could pull codes that I wasn't seeing and they can't figure it out either.
