2009 Civic goes into safe mode at 5500 rpm

2009 Civic goes into safe mode at 5500 rpm
I put a junkyard motor in and it runs well except goes into safe mode under hard acceleration near shift points. Codes for random cylinder misfire and cylinder 2 and 3 misfire. Switched coil packs to 1 and 4 and same codes came back...2 and 3 misfire and random misfire. Scanner also has a red X by CAT and EVAP.
