Rough idle and 2 misfires after timing belt change

After the timing belt change on a 03 honda civic ex coupe, we drove enough with the car to burn about a quarter of a tank of gas. My fiance told me the check engine light was on when she got back from a 30 minute drive. It was on from the time she first started the car. I used an OBDII scanner and it displayed 3 error codes:

P0302 Cylinder 2 misfire detected
P0303 Cylinder 3 misfire detected
P0300 Random/Multiple cylinder misfire detected

No more misfires after the codes were cleared

This is what it sounds like at idle since I got it back, I have already taken it back to the shop that replaced the timing belt twice and they keep saying it is normal and that the car's computer would detect an issue if the timing belt is a tooth off. The engine sounded loud before it was serviced, presumably a minor exhaust issue, but it still sounded way better at idle. If they messed up what is the best way to get them to detect the error and fix it?

Also replaced at the time of timing belt replacement:
Water Pump
2 front lower control arms
alternator belt
power steering belt

so they did the timing belt and now you have error codes?
that's on them to fix it
sometimes when doing that job if the crank sensor gets disconnected it can get coolant in the connector and cause problems.
or the belt might be off a tooth

Incorrect. I would not expect any code for timing belt sync error.

I'd want to know what the freeze frame data is....that tells some conditions it was in when the code set.

If it obviously misses at idle, I'd want a compression test.
If it set the codes at road speed, steady speed, I might lean toward EGR passages clogged.
