Ipod adapter installed into factory stereo

So I just installed an Ipod adapter into the back of my factory stereo, into the CD changer port. My ipod plays and sounds great. Only one problem though. The CD player thinks it's playing a CD so will change tracks and it makes my ipod sound like its skipping every few minutes or so. I tried playing around with the options like put it on repeat or forwarding to the next track, CD, etc. It still seems to be doing it. Any ideas on what I can do to stop this interrupt in music? Thanks!
