ive had problems with:
rear deck rattling agasint the rear windshield
door latch bars rattling agasint the inner door frame
http://www.calpoly.edu/~sciccare/Deadener1.JPG <- this thing, whatever its called, thats UNDER the deadener in there. that rattles. and covering it with deadener doesnt help. foam it.
trunk lid rattled in my car, I had to foam it.
the heat shield protecting the frame of the car from the cat under my car, that rattled, I foamed that.
the rear deck metal itself, seemed real strong. rattled in my car, I foamed that then glassed the underside.
miscelaneous parts of my trunk rattled, I glassed everything in the trunk.
I would also reccommend not removing the plastic rain guard from teh door, nor the large foam block, it seriously helps.
and ANYthing in my car that looked like that thing that was covered in deadener in the picture above (thats behind the interior quarter panel, by the way) I foamed.
good luck!

I think the most annoying thing that rattled for me was the visors...but all I have to do is move them a lil and the rattle is gone. Also, the back seatbelts hitting the plastic.
Licence plate will rattle, Rear view mirror won't fall, it's mounted to the roof. Another thing I was thinking of is, in the trunk, on the drivers side there is a vent with a flap on it, every time I close my door I hear it flap so you might want to look at that. Strut bars for the trunk, maby they could be removed.

My trunk lid itself rattles a lot... of course the license plate will rattle, I haven't been able to get rid of it yet, just dampen it with layer upon layer of dynamat.
There is a DIY on the site on how to get rid of trunk rattle.

A, B, and C pillars
Anything in the front door pockets, and the door liner itself if the bass is at a certain frequency
rear deck...although this was SLIGHTLY remedied
the whole friggin trunk
gas cap door
wide rearview mirror - actually the bass was hurting this thing so bad every big hit would make it flop downwards so all i could see would be my passenger's crotch....had to secure it with a zip tie.

check your doors, mine specifically was the metal bar that transmits force between the latch and the actual lock mechanism... I ended up wrapping it with a paper towel and keeping the towel on with ducttape to prevent contact with the door frame, and it never rattled again.......
deleted the picture awhile ago. basically, behind the rear interior quarter panels in the coupe, touching the outer skin, is this metal framing strip. that makes massive amounts of rattling noise. deadening over it does nothing, they still contact!
so the way to fix it is to stuff a towel in it, or as I have done, foam it.

ive down graded to (2) 12" JL W0s (fear of car vibrating apart/not wanting to foam/anything else overkill for me) so if i just fatmat front doors, rear panels, rear deck, and trunk, will i be ok?

yeah youd be almost okay anyway... i've recently developed a rattle on my rear side panels from removing and replacing them so much, my rear deck isn't bad, and my rear view mirror seems to have gotten better.
