Get under your car near the back, and stick your head up right on the edge of your bumper on the passenger side with the system up. Look/listen upwards and see if the sound is coming from the vent there. In my car, the vent was venting when the bass hit and I got an ugly slapping sound when the bass would drop. I haven't been under my car since then, but that stopped most of the rattle underneath my car. Whether or not there is anything else that rattles there right now I am not sure.
On my car it was on my driver side, but on yours it may be under your passenger side, or it may just sound like it is.

Check anything new you installed. My hid inverter was touching metal and rattling like crazy. So I just put some foam around it. Other things can be intakes or other parts with loose bolts. Make sure any aftermarket stuff is not touching the car body or other metallic objects.

Or it could be the hood rattling! Mine was really bad until I adjusted those rubber stoppers. Now there's no rattle. It gets better the more you loosen them up, but then the hood lines won't match with the fenders. So don't do too much.

I had a rattle in the center of the car on the passenger side. It was my exhaust that was too close to the top of the underneath of the car. Go to a muffler shop or something (like Speedy) and have them heat up and move the pipe so stop the rattle if that's your problem.
My noise used to get real loud in the rain...
FYI: The noise isn't damaging your car if that's your problem.
