Stock Header or Aftermarket with Exhaust?

I will def. be getting the Thermal R&D ST system come spring for my 02 Coupe. the question is, would it run better on the stock header or with an aftermarket. I am not looking to lose to much more low end from what we already don't have but I was just curious as to which would be preferred.
