5spd transmission rattle (like you guys havnt had to deal with this before)

I just bought a 1999 Honda Civic Ex, 4 door, 5spd, and when I let up off the clutch in second, third, and fourth, it it makes a type of rattling noise, or the type of noise you would hear if you put a piece of metal on another piece of metal and vibrated them. it is more noticeable in these gears and not so much in 1st or 5th. I hate to bring this issue up if it already has been posted, but I have been looking for about 1 hour now on these forums, and cant find anything

I have the same issue and was just about to write a post about the part names. My problem started with a stock shifter. It rattles in the car (the shifter) and under the car near the engine. It tends to do it at the same times you mentioned. I took it to my shop and had them take a peek at it. They said it is the 'shift rod and bushings', and said $300 to fix.
This weekend I was under my car installing a short throw shifter so I took a look at what they were talking about. The rod that connects the shifter to the transmission has some play at the transmission end of it. This I believe then wiggles due to engine vibration and because of the leverage follows through into the interior via the shifter.
So I hope that answered the question of what it can be.

Depress the clutch, the noise slowed until it stopped.
If I was free-wheeling down a hill with the clutch depressed, I still got the noise.
Problem was the gearbox mainshaft bearings. Easy to replace, just a long time to get to the box to work on it. Oh, Honda parts for the job came in at £130, in fact Honda quoted £570 for the job. I found a gearbox specialist locally who did it for £400.
An expensive time for my car - the thrust bearings went last year and now this.. hoping it's gonna be better behaved now.

No it does not I want to find a short throw for it. once and a while it does not make the noise at all, and some times you can hear it in first if you are pushing the car. the only things on it that are after market are cold air intake and exhaust

Well The only things that any transmission shop are telling me is that the trowout bearing is going bad or the clutch plate is making the sound

First thing I would check is if the linkage is coming in contact with the exhaust. I put a short shifter on my 2K EX and it did exactly the same thing, spaced my exhaust down about 3/4" and have no rattle. As I'm sure everyone knows, the short shifter extends the link arm below the pivot point so that the upper arm moves less but still maintains the same arc length below the pivot point.

Prothane makes a polyuerathane bushing kit for the shift linkage that's not expensive and not hard to install. I would get under the car and start shaking the exhaust (when it's cold!) and linkage by hand to check the play on it.
You can also just get these parts from the dealer for relatively cheap.
I would get parts #11, 4, 16, and 14 and maybe others depending on the condition of the old parts.

My 99 Civic hatchback was doing the same thing. My mechanic said all of the bearings probably needed to be replaced in the tranny. This noise lasted for a month and all of a sudden my tranny seized up.
