This is most likely a wiring harness. We've got the same problem in our 2004 Civic LX. The trick that always works is to hold the window button in the up position while opening and closing the door. You'll get an intermittent connection and the window will roll up.
The wiring harness is not hard to replace, but I've got other repairs that are a higher priority.

Make up your mind.
Figure out what the actual problem is so you can tell us what the actual problem is.
Then tell us which window has the problem.
There might be up to 4 windows to choose from.
Did you try it from both window switches?
Rear doors usually need the door harness, but sometimes it's something else.
