I'm trying to help my friend buy a car, and I came across two options...
There are plenty of 00/99 si's lying around, yet I found a 99 civic with a b16a swap in it for about the same price.
What's the difference between the two as far as mechanics and performance?

Rep Power: 282 A civic with a B16 is not an SI. To match the Si you would need rear discs, some body panels, and all the Honda options that come with it.
Plus how did they do the swap, there are cleaner methods, since some people cut corners. A stock SI is the best way to go, as some modded ones are too worked to really consider.
But SI's have higher insurance rates due to their high theft rate.
Buy a really clean EX and put your own JDM B16 in it. Best of everything.
