Yes you have to relocate the sensor or else the ECU will not know theres a cat

IF your MAP sensor sees any boost or anything above 0psi you will get misfire on all. I had that happen alot with my check valve setup. I switch to missinglink and the problem was solved. I would bet its your check valve. Go with the missinglink or add another checkvalve to your map sensor and see if the problem goes away.
