First off, I need more info, Make, model, engine, drive-train, is the CEL on? what ECU? what mods/upgrades?

its a 99 civic ex with a d16y8. the exhaust system was making alot of racket so we switched the whole exhaust system out but other than that, everything is stock on it.

Could be anything from moisture in the distributor cap, to lean fuel starvation. This is the internet, we can guess all day.

Serious diagnosis would seem to be in order.

it only happens when im on 2nd and 3rd gear.
