im no expert, so take my words for what they're worth, but I would think as long as you kept the same size inlet, and didnt go smaller or something that it would generally stay the same..if all your changing is the muffler

if the inlet on the muffler you want is 2.5, and the inlet on the muffler you have is 2.25....you'll have to get them to make a "tapered" section of piping so that they can weld the new one on....
but other than that i wouldnt say you'd see any gains or loses

Anyway back on topic. Just changing the muffler shouldnt affect performance, as long as the muffler is of the same basic design (baffled vs baffled, straight vs straight, 2.5" vs 2.5", ect...). However changing the sound is a diffrent story. Just changing to a generic muffler may not yeild the desired results. I am a bit uneducated on the magnaflow, does it have a resonator? If not that might help with any buzzy/raspy-ness (if thats even the problem). If you tell us a bit more about what you are trying to achieve sound wise people could probably help more.

the magnaflow does have a resonator with 2.25 piping but the muffler I want has 2.5 inlet. My friend has the generic muffler and it sounds loud and deep. The magnaflow is a little quiet for my taste (sort of deep and quiet).
