Civic sedan problems

Hi everyone I am new however I have been browsing forums ever since I purchased car back in 02. Anyhow here is my problem I own a 2001 honda civic 4 dr LX well i went and added an AEM cai, Megan headers and high flow cat (for EX hey wanted to see if it would work) and a TSUDO N1 Catback. Other than that no other major mods but the problem I am having is now that I placed the Megan Header and High flow on there my car has good gains but in between shifts I can hear it back fire. I am not the most mechanically inclinded but I can hold my own so I wouldnt think this is good for my engine and all tune ups and what not are up to date so I am now clueless. I am sure someone has been in this situation or may be able to help please let me know. I was told from some guys at work if i put bigger injectors in this may solve the problem however if im not mistaken the back fire is caused by the unburnt fuel being ignited in the exhaust which would defeat the situation. Anyhow I know im long winded and sorry bout that just wanted to give the low down and thank you in advance.
