Car might be sucking water in, help

Something is rather odd when I hit puddles at times. My car seems to be sucking in water, I find this almost impossible because I have the K&N FPII, the intake is surrounded by a heat sheild on top of that its a short. I'm wonding if there is something else that might be the issue but i can't seem to figure it out. When I hit the puddle and press the gas after that there is a strong vibe comming directly from under the shifter (Trans it seems) as well as the shifter vibrating, followed by a good grinding sound, almost like a fender liner dragging against the wheel (already checked that!) This only happens when I hit puddles and its not every puddle its alittle short of rare. So that rules out a trans problem, can't really think of anything else, any ideas?

what you are experiencing is called thermal shock.

The exhaust gets really hot
And when the metal get hot it expands.
Then you hit a pool of water and the exhaust is cover by enought water to cool it down rapidly.
Then the metal wants to contract, thus rapidly changing its shape.
This can cause a strong vibration under the seating area.

It is nothing to really worry about, it can be annoying though.
