Exclamation Exchanging 03 for 04

Ok here's the deal I bought an 03 civic EX about 7 months ago, I put $6500 down to lower my payments. The body panels of my car have moved out of alignment, there are also some other issues with my car. My dealership, in an effort to keep me around is going to exchange my car for and 04 EX coupe, they are transferring $5500-$5000 of my down payment which is ok with me. I'm sure they are going to catch me on some wear and tear though, on the inside of both doors there's damn scratch marks from shoes. What's the best way to take care of this?

Also one other quick question if anyone has input. The hood of the car. there's the 'skin' of the hood or shell, whatever. And then theres the frame below it. the frame is attached to the shell by metal cylindars, i dont remember what they are called. Has anyone had it where the shell has moved further away from the frame and therefore has cause indents where the cylindars are? So basically the parts were they connect pulling down? I've looked at it for about an hour and I cant think of how this was caused unless the hood is defective in some way. Like maybe I closed the hook too hard and it caused the parts to shift a bit.. What do you think??
