uh. your brakes sqeeking has nothing to do with the wheels. you better check the rotor condition, see if the rotor has any damage; the surface of the rotor should be smooth. Run your fingernail through on the surface to feel, (DON'T do this right after you drive the car or your fingers are gonna get burned!)
If rotors are ok, check brake pads, either have the dealer do it under warranty or DIY. Don't tell them anything about the wheels. If they don't ask, Don't tell.

Yeah the rims shouldn't have anything to do with your brakes squealing. I never noticed any problems at all when I installed my rims, but I have 13K on my ride and haven't had any brake squealing.
