When to check the oil level (cold, running, after running)
Probably sounds hilarious but I'm so confused how to get the most accurate reading. The only other car I've ever had this issue with was a 2003 3.5 Altima. If you check it when the car is running the oil is all the way up the stick.
I can't figure out if I'm low, normal or have to much. I think I was low so I added some but it's impossible for me to know now where I'm up to.
I think the best thing to do is drain the oil and refilling it but besides measuring how much I put it, how do I get an accurate reading?

It tells you in the back of the owners manual how much oil to put in. I change the oil, start the car, let it run for a minute then turn it off. Let it cool then check.
Really if you add the amount it tells you to then you don't need to check it. My Lx is 3.4 quarts.

You can't get a reading on the dipstick while the car is running. Make sure you are parked on a level surface and check the oil after the car has been off for about an hour

Looks like I've over filled it. I only drove 2 miles so I assume it'll be ok. I'll take care of it tomorrow when I have free time.
I thought you checked the automatic transmission fluid while the car was running?

Check the fluid level with the engine
at normal operating temperature.
Park the vehicle on level ground.
Shut off the engine.

Hell, let's go waay back and look at a 1990 Civic book:
The automatic transmission fluid level is checked (with the engine
off and the car on level ground) using the dipstick on the passenger
side of the transmission housing.
