im not 100% sure about the 6th gen civic but I know that on my 7th gen there are retaining clips that hold it on. It sometimes is very tight to remove and will feel like its still screwed in but not. Try wiggling and pulling up with some real force to see if it comes loose.
I remember doing a stereo once for a friend in his 98 and if remember correctly you have to remove the whole center console, around the shifter and e brake. Then there were 2 screws hidding under the center console that held it in.
