It's probably your tranny but, pull the center console and look in the shifter box and see if anything is loose- especially at the bottom of the shaft. If nothing, grease it if it needs it and move on to the shift linkage at the other end.
Check for looseness in the linkages then inspect the change lever:


Your looking for the gap under this dust cap on top of the tranny:

If everything is in spec then it's the tranny. It will cost nearly as much to fix that one part as it would to just have the whole thing rebuilt (about $800). If it doesn't bother you too much then let it go until the tranny goes. Don't worry, it'll be years before the tranny goes. Honda standards are pretty stout. I'm on my 6th Honda, 5th Civic and I haven't broken one yet. Blew a clutch or 2 but, who hasn't. lol
