New Transmission, Sticky Gears

We just had to replace the transmission in my 2002 Civic. When I picked up my car last Friday, I found immediately that the gears were hard to move, a problem I had not had when I took the car in a few days before. I went back and talked to them about the problem after first discussing it with a family friend who said, "They failed to adjust the linkage." However, the person at the transmission place got into my car and moved the gear shift around. His response was, "There's nothing wrong with it." I repeated that it was never like that before, and he repeated, "There's nothing wrong with it." Finally, he said it must be "dirty" and he could clean it for me. I don't see how it could get "dirty" during their replacement of my transmission, taking it from smoothly moving to difficult to move. Please advise.
