Brake pedal soft after front caliper replacement

I replaced the front rotors and calipers in my 2008 EX...starting on the drivers side I disconnected the brake hose and removed the caliper...trying to remove the rotor proved difficult so I decided to put the car in neutral so I could rotate the rotor while hitting it...getting into the car I pressed on the pedal out of habit to put the car in gear and the pedal went all the way down (since the brake was disconnected)...I completed the work and did the passenger side but now I have been bleeding the brakes ( using two bottles of brake fluid) and it is still soft...the booster tests out - did I do something to the master cylinder when I pressed it down so far? The car does stop with a large amount of pedal travel...or is there just so much air in the system? Thanks!

Sounds like there's still air in the system.
