Need to know swapping D17a2 auto/manual car

Hi,
We have a 2003 civic ex with a manual tranny, engine is locked. I found a 2001 civic ex but is auto, and Tranny is bad.
would like to take engine from 2001 and put it on my 2003.
my question is it a direct swap or what else needs swapped/modify? I found mix answers not sure now.

Would need to swap flywheel for flex plate and you would need to install a new pilot bushing into the end of the crankshaft....

Check for EGR on both engines. Will need a little more swapping if new engine needs to have it.

Otherwise they should be pretty much identical.

Put a fresh timing belt and stuff in it before installation?
Fresh head gasket---because they blow and it's usually easier to do it out of the car
